The building was designed by Carl Siegismund Bauer, a [[German Texan]], who also served as the head [[masonry|mason]]. The church was built from May 6 to October 28, 1866. Bauer's sons and family as well as the local citizens contributed the labor to raise the church. The sandstone was quarried from Cummins Creek bounding the church site on the west. Eastern Red Cedar from the creek bottom were harvested and hand hewn into beams for the framing timber. The side walls are reinforced by iron tie rods across the interior added in 1873 and supported by 4 exterior stone [[buttresses]] on the south side.<ref name=nrhpdoc/>
The building was designed by James Cumming, a local architect. The foundation stone was laid in July 1871 and was dedicated on 23 June 1872. It is built of Mitcham bluestone, presumably from the Temme quarry as the Temme family were congregants. The walls are with 66cm thick and the church has a 33 metre tower. The building contractors were Brown and Thompson and the building committee comprised of J. W. A. Sudholz, J.Weil, and G. Bieger.

A cedar pipe organ built by John Traugott Wantke, also a German Texan, was dedicated on January 13, 1867 the day the congregation was formally organized.<ref name=nrhpdoc/><ref name= blcwsh/> The organ made primarily from local cedar was restored in 1966 and 1995 and {{as of|2016|lc=on}} it remained in use.<ref name=hahn2016/><ref name=ohs/> The organ is one of the most historic in the state, the largest of six organs Wantke built, and one of three surviving {{as of|1987|lc=on}}.<ref name=ward1987/> The organ received certificate number 56 from the Organ Historical Society on May 24, 1987.<ref name=ohs/><ref name=ward1987/>
The original organ for the Flinders Street church was a modest J.W. Wolff instrument with single-manual, pedal board and six stops. This was replaced in 1888 by a 1878 built Backmann of Berlin instrument with single-manual, pedals and 6 stops with 350. This instrument had been brought to Adelaide by [[Immanuel Gotthold Reimann (1859-1932)|I.G Reimann]] for use at his [[Adelaide College of Music 1883-1898| Adelaide College of Music]] and after a year at the church was installed in the gallery and dedicated on 26 June 1889. Reimann was also the organist and choirmaster at Bethlehem from 1891-1931.
